Superuser login should work on all sites - why are your usernames different for each site?
For other users it depends on "Allow login on all sites" setting and configured usergroups - if this is set to No user must be in at least one usergroup that belongs to a site he is logging to.

At least superuser works in all domains in multisite. I presume you have setup something wrongly on the cPanel, but I'm afraid I can't help you with that.
